Program Files (x86) not app friendly

I was hoping someone could explain this for me. I've installed a few "non-standard" windows apps like Eclipse and GBPVR. Both installed into the Program Files (x86) directory. Eclipse wouldn't run at all. GBPVR ran but couldn't download tv guide updates until I ran as administrator.
I moved Eclipse out under C: and it works fine. I'm guessing theirs some read-only thing going on there. On the other hand I have a variety of normal Windows installer type apps: games, video editing, etc that don't seem to have any problem with the the Program Files (x86) directory.
Any help would be appreciated.
